Microbiome Moment: Gut Flora After C-Section: What Every Mom Should Know

After an emergent delivery with my first child, I planned a scheduled C-section with my second—alongside my doctors’ recommendations—for both my safety and my daughter’s. I made this choice knowing it would shape her gut health. From my own health journey, I had already learned how deeply the gut influences digestion, immunity, and overall well-being. That’s why, within her first few months of life, I had her gut tested. I wanted clarity, not guesswork.

And I want to share why that mattered, because if you’ve had a C-section too, this is something that may help to know!

Research shows that babies born by C-section miss out on the microbes they’d normally pick up from mom’s vaginal and intestinal flora during birth. Those microbes are so important for a baby’s microbiome, which is the community of bacteria that live in the gut and help train the immune system, digest food, and protect against infections.

C-section babies tend to be colonized first by hospital-associated microbes instead of mom’s natural flora, which can impact healthy microbiome development and create a gap. This impacts immunity and can be linked to an increased risk of conditions such as eczema, asthma, and allergies. 

The study also showed that addressing gut imbalances early can lead to improvements. With early support from breastfeeding, nutrition, or targeted probiotic strain therapies, C-section babies’ microbiomes can move closer to the healthy patterns seen in vaginally delivered babies. 

This means we can influence the trajectory, which is why early gut testing is important. Instead of waiting for symptoms to pop up, you can get a snapshot of what’s happening and support your baby’s gut before issues pile up.

Your baby’s microbiome plays a huge role in:

  • Digestion – breaking down milk and, later, solid foods once introduced
  • Immunity – teaching the immune system what’s safe and what’s a threat (70-80% of the immune system is in the gut!) 
  • Inflammation + allergies – balanced gut flora helps reduce risk of allergic conditions later in life
  • Overall resilience – from fewer sick days to calmer digestion

When the gut flora gets off to a rocky start, you might see more tummy troubles, frequent infections/colds, or skin issues.
